Continuity 

Grindelwald, young and present, is shown to have a pronounced eye pigmentation defect that wasn't there in his previous ("Deathly Hallows") appearances, neither young _nor_ old. While it could be argued that this stems from an incident that took place somewhere in between these films, rather than a genetic phenomenon since birth, that still doesn't explain why it's not there in his older age.

When Jude Law and Eddie Redmayne are talking in the bus. Jude's hat is crushed and not crushed on the top depending on the camera direction.

Grindelwald's mustache keeps changing in length, especially in the second part of the movie. Sometimes it's shaven above his upper lip and sometimes it hangs 'on' his lip.

Miscellaneous 

While Newt and Leta are standing talking in the British Ministry, the cleaning machine rolls by. As they step out the way there is no one behind the machine. In the next shot as they walk away, there is a woman between them and the machine.

Incorrectly regarded as goofs 

When Newt and Tina are caught infiltrating the French Ministry of Magic, Newt can clearly be heard saying that the cats are 'familiars, despite the fact that on Pottermore.com, screenwriter and Harry Potter author JK Rowling clearly states that familiars "do not exist within the world of Harry Potter."

Newt actually states that the cats are "spirit familiars", which may be something very different from the traditional concept of familiars that Rowling stated do not exist in the Wizarding World.

Nagini was introduced in a show as an animal from Indonesia, even though Indonesia became independent only in 1945. In 1927 it was generally known as East Indies. However, the name Indonesia has actually been known since the 18th century, especially in academic circles. In late 19th century it was popularized in Adolf Bastian's book, and by 1920's it was known well enough (at least outside of Netherlands) to explain its use in the context of this movie.

We see the Ministry of Magic apparate onto Hogwarts. The books say you cannot apparate onto Hogwarts and it is also mentioned in Harry Potter and the Half-Blood Prince (2009).

It's already been established, in that same film, that there are exceptions to the prohibition on apparation on Hogwarts grounds. I would expect that if the Hogwarts Headmaster has the ability to circumvent the ban, it's reasonable to guess that the Minister of Magic has a similar exception.

In this film, we see a young Dumbledore teaching Defense Against the Dark Arts in 1927 at Hogwarts. The Harry Potter book series only ever mentions him as being the Transfiguration teacher.

Dumbledore having taught Transfigurations does not preclude him from also having taught DADA at one or more points during his tenure. There is precedent for a particular professor having been associated with more than one subject.

The actress playing young Leta Lestrange was wearing Slytherin robes. But, Newt Scamander showed her a raven chick and said, "Raven is the emblem of your house, is it not?" and she agrees. This implies that she might a Ravenclaw and she's wearing the wrong robes. But, even so, the symbol of the Ravenclaw house is an eagle, not a raven. So, it's an error in both the costume department and the script.

Actually this is referring to the emblem of the Lestrange family. The family crest is a raven.

In this movie, Dumbledore says that he sent Newt to New York. In Fantastic Beasts and Where to Find Them (2016), Newt says the reason he came to America was to send Thunderbird home to Arizona.

In dialogue, it is implied that the Thunderbird mission was a cover for Newt's actual mission for Dumbledore. It's certainly possible that both missions were considered to be of equal importance to Newt.

Plot holes 

The Circus Announcer named 'Indonesia' as the place where Maledictus was found, even though the term Indonesia had not been known to the world until its independence in 1945. The region was still a Dutch colony, the official name was Dutch East Indies.

The goof item below may give away important plot points.

Continuity 

The core function of the Mirror of Erised is fundamentally different from its previous ("Philosopher's Stone") appearance, in where Dumbledore clearly states that "This mirror shows neither wisdom _nor_ truth". Here, however, it clearly shows an actual event of the past, which certainly qualifies as "truth". Moreover, it could be argued that here it doesn't even show the viewer their true desire, from where its very name derives, let alone _only_ that.
